Well there are 2 general explanations that Sherlockians give for the bullpup "disappearance".
SPOILERS for A Study in Scarlet
1) Mrs Hudson's dog that dies at the end of STUD is actually Watson's.
2) (My personal fave) Watson was actually referring to his temper.
